I am running Kyoto 1.2.3 and setting the Customize>Portfolio>Portfolio Item>Navigation>Visibility to Hide does not prevent the "Prev" and "Next" links on a portfolio item page from appearing.
Tangentially related, even when the navigation elements do appear they do not respect the navigate within same category setting, simply going to the next dated item regardless of category.
Please go to Appearance > Customize > Blog > Post > Navigation Visibility and set it to hide, because you haven't created any portfolio items, you have created posts and assigned them to a category called "Portfolio", so the posts from the category "Portfolio" have the same options as other posts, and they don't have the options of the portfolio items.
