The options in the Customizer that are dedicated for the Portfolio will affect these on the portfolio categories, so you can go to the Appearance > Customizer > Portfolio > Style.
Ah I thought of something else, the spaces between the portfolio items. We have enabled the masonry layout in category pages, so one of them must have 1 pixel more or less of height, so it caused the the bad order.
In that case you can enable the thumbnail resizer which will crop the images to the exact size, for example your images seems to be at 360 pixel wide and tall, so you can multiply it by 1.5 and have 540x540 which will look sharper. You can add the new sizes at Appearance > Customize > General. http://prntscr.com/ne8cne
After that you can go to Appearance > Customize > Portfolio > Thumbnail and select the image size you have added. http://prntscr.com/ne8dia
It may be that the thumbnails are not generated, because the thumbnail size is new, the thumbnails of an image are regenerated only when you upload a new image, and when you have uploaded them the image sizes didn't exists(at least the new one you have added), so you need to regenerate thumbnails.
